In a bowl, combine the apple syrup and maple syrup and stir in the cinnamon, salt to taste, and chile flakes. Stir in the warm nuts until all of them are coated with the syrup.
Spoon them onto the parchment paper–lined baking sheet again. Spread the nuts so they are well separated. Bake for another couple of minutes, until golden brown. Allow them to cool completely. Sprinkle with fresh thyme and break into chunks.
